If your Applications menu gets messed up or shows up empty for whatever reason, try re/moving your applications.menu and settings.menu files. Gnome will then regenerate those files upon login and you’ll have your menu restored.
mv ~/.config/menus/applications.menu ~/.config/menus/applications.menu.old
mv ~/.config/menus/settings.menu ~/.config/menus/settings.menu.old
